We already know that people used apricorns before pokeballs were invented, so the lack of technology wouldn't be that much of a problem. You can always make up some magic bullshit for pokemon storage and shit.
Although I don't know if a whole mainline game of pokepast would be good. Maybe just a section of another game that includes time travel, or a spin off a la collosseum/gale of darkness but not in the same "universe" of course.
