Some large cataclysm happened, some pokemon were wiped out, some evolved into violent creatures to survive. Any sign of civilization is now erased due to the same cataclysm (pokeballs, towns, etc). Maybe Groudon vs Kyogre went out of hand, but no one knows for sure what happened.
