Both gen I and II have a simple story, but gen I pulls it off much better. Every town includes some involvement of Team Rocket, you follow them around the region, either foiling them or learning more about them, the story of the game is defeating Team Rocket while becoming a Pokemon Champion. Every town furthers both these plots.
Meanwhile how does gen II do this? They have the Rocket Plot along with the Champion plot that every game has. They also have the story of the legendary beasts, Ho-oh, and Lugia. However none of those plots besides the champion one are really felt throughout the entire game. Several towns neglect Rocket and they aren't felt nearly as much. Ho-oh and Lugia are barely brought up, and while Eusine in Crystal appearing around the world is nice, it really doesn't help flesh out the beasts that much.
I think gen I is great in how evenly spread out it's story is every town has both a gym battle and adds to the overall plot, gen II just doesn't match.
