Why do people believe this? Ground and Fire pokemon can survive in hot springs or in the rain just fine.

Fire and Ground type Pokémon tend to have very particular biological systems.
If caught off guard and water is allowed to enter their orifices, it could lead to potentially fatal problems for the Pokémon.
While it is obvious how water could harm the systems of a fire type Pokémon, consider also that most Ground type Pokémon require their bodies to be able to move sand around and through. If the wrong place inside a Ground type were to become wet, the sand could clump together and suffocate the Pokémon.

Also, saying a Fire, Ground or Rock Pokemon can't touch water is like saying a Fire pokemon can't touch a rock or the ground or a Rock/Ground pokemon can't touch the grass.

There is - it's the same difference between a running faucet and a fire hose. It's not necessarily the water itself that does the damage, but the water pressure; Getting crushed by a tidal wave, bombarded with highly pressurized bubbles, or rammed with a stream of fast-moving water HURTS, which is why even water-type pokemon can still be damaged (albeit minimally) by an enemy's water attacks.

I think the bubble attacks are a special case because real life bubbles explote very very very easily. Bubble attacks should be magical or have aura or whatever.

I always imagined that Bubble and Bubblebeam caused damaged by the bubbles exploding on contact with the target like they were water grenades or something. Sure, it might be a weak blast, but there are dozens to thousands of bubbles.

Besides this though, there definitely is a fundamental difference in battle between normal water and Water-type attacks when moves that don't even involve actual water (Razor Shell and Crabhammer) are granted STAB and are dealing super effective damage. A Fire-type being hit by those moves isn't taking twice the damage because they have an allergy to shells or claws, so some types of offensive aura applied to attacks and defensive aura applied to Pokémon have to be at play determining effectiveness.

I'm pretty sure that Charmander and his evo's whole gimmick is that the flame on his tail is vital to him contrarily to other fire types who while they may dislike water won't necesarily die if deeped in it.
