You, a young upstart new to the region, basically thwart them at every turn, and their leaders reverse N's you, telling your Pokemon to turn against you and yada yada. The story basically ends in a calamity scale event where part of the region is physically altered for the rest of the game, with a subsystem to randomize which parts, for replayability you understand. We'll save the good ol Disney magic, people and Pokemon probably due, but like Lysandre, we don't really see it, we just know.
