It seems like a reasonable assumption on a surface level - when base Gengar has Levitate, it can switch into a Ground move and then Mega Evolve, and choosing when to Mega Evolve means your opponent won't know for sure that it's safe to use a Ground move until after. Removing Levitate from base Gengar effectively gave Mega Gengar a major weakness that it could otherwise mostly avoid.
Unfortunately, it just wasn't the nerf it needed in the end, but it should at least be easy to see what they were going for.
