Make it only that Rayquaza and Kyogre are the mascots of gen 3 and get rid of Groudon. Keep the 2 main legendaries only thing that GS set with Ho-oh and Lugia.
There are too many and they don't even feel legendary nor special

I would have delayed RS for two more years, ensured the graphics and spritework were overhauled to make full use of the GBA, include more content and ensure that third "directors cut" versions never saw the light of day again after Crystal.

After team Magma summons Groudon (if playing Ruby), you must dive into the depths of the ocean to find and awaken Kyogre using the remaining orb. Kyogre and Groudon battle it out for a few moments before Rayquaza sends them away like in Emerald. Maxie is mad, you battle and beat him, and then post game you can catch all three of them.

I'd like to put more thought into it though but just an idea and pretty much the same as how Emerald handled it.

So? Work around that. Sea and sky/Leviathan and Ziz would work on its own anyway. It's obvious they built Hoenn with Kyogre in mind so why add something that is just a copy with a purpose of only being a second version icon?

I would have introduced a "mainline" home console game as early as possible, so Pokemon would have it's own Odyssey/BOTW/Whatever equivalent by now. Colosseum and XD were good and all, but they were considered spin-offs rather than core games. Maybe have these essentially replace third versions. I'd also prefer sequels rather than remakes - especially not 1-1 remakes, the region should be rebuilt ground up to match the current Gen.
