How would you fix it?
I'd add other gen mons like the sequel did. Also change up the map so it's not as linear.

Absolutely, first time I ever beat the game only using an overleveled starter and five shitmons for hms and revives.
The entire dex was just very disappointing imo.

I (anon) definitely enjoyed it the most of any of the games. If I could fix anything done wrong it would be sprite touch-ups, music remastering, and Haxorus rebalancing.

Remove at least half the cutscenes, made the bridges not take 5 minutes to cross, and actually put the sequels on the 3ds that was already out

The aesthetics were nice, and a final.boss after the champion was a cool idea.

Swap Hilda for someone else
And all of a sudden, the game is great instead of godawful. Every other complaint is incredibly minor.

Less talking. Expand the routes so that there's more chances to get lost and more rewards for exploring through them and more time to explore instead of being stopped all the time. Improve level up times for many mons. Why does the ice cream mon fully evolve at level 47 when it's so bad, why do the gears take level 49 when its movepool is so ridiculously barren? If I'm gonna wait that long for a mon, they should at least be worth it, but most of them either suck or you'll never get them in the main game like Volcarona or Hydreigon.

It's not perfect but the only thing I didn't like was the difficulty when I played for the first time. They nailed the atmosphere and the mons don't seem out of place.
