It didn't make Mewtwo scared of and weaker than Venusaur.
The manga isn't canon to the games, but at least Tajiri acknowledged it as the closest thing to his Pokemon vision. The manga authros also said that they used Red/Green concepts and artworks for inspirations, Origins was just a fanfiction to overglorify Charizard.
