If you don't mind it sleeping outside, you could let it make a burrow by your pond since the soil there is probably wet, too. NAturally, tracking mud around is a problem, so if your Mudkip has a good disposition, it probably won't mind your standard sleeping arrangements for most small pokemon. An occasional trip to the beach or a lake where it can burrow near the water should probably suffice otherwise.
Mudkip also rarely likes to move rocks around where it lives as a sort of barrier for protection, but this will become more common when it evolves.
Mudkip can also sense incoming storms, so you should try and figure out how your Mudkip reacts when the weather changes. In the age of weather reports it's more to make sure your Mudkip isn't feeling uneasy than for forecasting, though my weather station has gotten the forecast wrong enough times that it couldn't hurt.
