The pokedex says it was once a virus that became deoxys (and a pokemon) by being exposed to a laser beam.
Another pokedex entry says that "an alien virus that fell to earth on a meteor underwent a DNA mutation to become this pokemon"
This would imply that the virus came to earth before being hit with a laser and becoming deoxys.
So the species was created on earth, not in space. Therefore Deoxys is not an alien.
