Zekrom and Reshiram still embody Ideals and Truth. Yveltal is still a bird that kills everything around it. All the things that make legendary Pokemon "legendary" are still intact - their stated mythologies and lore. Every Legendary Pokemon is still legendary - they don't magically stop being so because a shitmon like Pinsir suddenly sprouted wings and gained an extra 100 base stats, or because Tyranitar learned it could become Super Godzilla for a short time.
