Might need some new rules for the 'Wild Area' though, if it takes up a large amount of the map only getting one catch in there might be too crippling.

Nuzlocker here, I thought this too and I'm fine with it. I don't know what anybody is complaing about, as long as there's random encounters like this in each area then there's literally no issue what so ever.
The only way it wouldn't work is if the '!' point has a very very VERY limited number of pokemon that come from it, like 1-2.

Sarcasm aside, if you're already autistic enough to shiny-hunt, minor inconvenience like this shouldn't be a problem. Who knows, they might make the encounter rate more bearable in exchange for the shiny running away.

No clue, its such a big area that I'm sure nobody is going agree on how to properly manage that for a good while. Even if there ends up being a dominant popular one.

I can see some folk barring that area off completely, counting it as just one route, or sectioning it off in a variety of ways.

Mark encounters which is literally just sneaking from ORAS returning. And now we have overworld encounters too.

If you find it randomly, sure. The problem is that if you're actively looking for a shiny you're just gonna be standing around waiting for it to spawn, assuming it's anything like LGPE. An unfortunate but ultimately unavoidable result of overworld encounters.
