People transfer their Pokemon AFTER they beat the game, so they can breed/have their collection in one place/use the postgame facilities/set up challenges/whatever, they provide OPTIONS.
Gamefreak had already found a way to limit Pokemon in competitive to regional dexes only in gens 6 and 7 without excluding the other Pokemon from the game.
There is NO guarantee cut Pokemon will return in the next game. They may return in the next, may return in 10 years or never. And there's no guarantee games will have connectivity with each-other again, meaning you will NEVER make the teams you've always had the freedom of making up to this point again.
