People don't miss HMs, but they miss how they were implemented. Most would be fine if a system like LGPE's was in place: doesn't take up a slot but your pokemon uses the move

HM's. The very concept of a HM slave showed how much people hated the idea. The hit to longterm use and only occasional useful ones made them more a pain that a blessing.

Also, TM's you could only use once. It really sucked whenever I used a TM and realized I was probably never going to be able to use that again. It kind of made the entire TM pool also kinda lame. I like the idea of being able to completely revamp a pokemon's moveset for free now and ones with HUGE TM pools can now really shine in the main game.

I didn't mind sky battles.
Battle's with unique rules could actually be interesting. It would be cool to see what an actual competitive sky battle meta would be.
However Game Freak only ever puts in a handful of these fights throughout the game and then has nothing else related to it. No battle subway, not battle option. That's why it's a fucking gimmick.

No one misses HMs as the concept of having to waste a moveslot.
What people miss is the fact of riding your own Pokemon (which is objectively better than a rental or a bike).

LGPE had pulled it perfectly by letting you ride your own pokemon without wasting a moveslot.
