This is nigh impossible even for devs of good competitive games with way smaller rosters, let alone Game "Let's give Fug a Mega, and then let it hold an item!" Freak. But to answer your question: no. Keeping all the pokemon should be trivial for a company with their resources. And the scenario you suggested could be achieved just limiting pokemon allowed in competitions to the regional dex (which they already did once per gen up until now).
