You also forgot that Lysandre was obsessed with the Malthusian dilemma. He feared that overpopulation by irresponsible idiots would eventually deplete the world's resources, resulting in a dystopia in the future. That was the main reason for his desire to exterminate most of humanity.
XY did a pretty poor job at conveying his motives, so I'm not surprised that most don't understand what the fuck Team Flare was really about.

In X Lysandre was running a life cult, basically saying "Hey, buy in to Team Flare and I'll make you immortal, it'll be cool". You can see why people would do that.

In Y Lysandre is literally running a death cult. Everybody remembers it as "Killing everybody but Team Flare" but no, he just plans on killing EVERYBODY, including Team Flare. It's less reasonable that people would buy into this, but death cults still exist so who knows.

Either way he wanted to look good while doing it.

The weapon can be used to give or remove life regardless which legendary powered it, the plan was to kill the unworthy trash and make immortal the members of his team, only at the end of the game he picks only one of the two (immortality in X, death in Y)
