They know the games will sell less but they don't care. The games' budget is so low that any revenue they get will be a profit. Also it's a Pokemon game so the sales will not be much affected by the boycotts.

The dent in sales will be marginal, I think we'd be lucky if they had about 50k fewer sales. SS will sell about 15 million like every other first original game in the generation since RS.
The future of Pokemon is grim, now the only questions are what kind of line will Game Freak cross next and how the fanbase will defend it.
