Like, for example, a mountainous area might have Graveller as a default enemy, but make it possible to avoid them. If you go there earlier, there will be geodude to catch that are more in your level range, and if you go there later there would be stronger rock types or other mountain dwelling pokemon.
I agree that simply making it so the starting area gradually acquires level 50 pidgeys is a bad idea though. Honestly I think in most cases it would be simpler to just have wild pokemon be generally low level outside of caves or similar dungeons, scaling with distance from the starting point, up to around level 30 or so. That might let players cheese things by running to the edge of the world for a level 30 mon and then bringing it back for low level challenges, but a stricter mechanic that applies disobedience to mons you catch at a higher level would help mitigate that.
