They aren't unloading the pokemon for those cutscenes, they're turning their visibility off so they don't get in the way of any camera shot. They do this because Pokemon are so variable in size and shit that some would get in the way of certain camera angles they want (for instance, in the Steelix clip, Steelix would have body blocked the final shot of Arcanine that this webm starts on).
They are supposed to turn all the other characters back on during the black transition in each instance, but their script for doing so is clearly fucked up and missed the timing in the Nessa example and flat out missed Steelix (but got the other Pokemon/trainers) in the raid example.
Point is, it's a bug, not a problem with loading shit or efficiency. It only got in cause it seems to be a pretty inconsistent bug so they likely didn't know it was there till the mass demo playing. I'm like 70% sure they're gonna fix it by the time the games release.
