The fact of the matter is that it just doesn't make sense for birds to fly low to the ground like this at all time. It worked before because you had to walk in grass to encounter pokemon, but now that they're actually visible in the overworld, they should make them behave like real birds. They should do one or multiples of these:
- Birds don't fly near the ground, they're actually on their feet, drinking from lakes or eating food on the ground
- You can see the birds flying above and when you walk under them, there's a chance they'll attack you
- You can throw berries on the ground which makes birds come to eat them
- You can lay bird traps to catch them
- You encounter them when walking in high areas like mountains and cliffs, where the altitude makes sense for them and they fly around ground level when "on" the mountain but can also fly out in the open area "outside" the mountain where you can't access
