What I don't get is there had to be more then just Persian and Giovanni in that building who MewTwo must have killed in that blast.... yet Giovanni and Persian are pretty much unscaved. MewTwo must have consciously spared him...... why?

To Giovanni's credit though, he dropped the matter right there realizing MewTwo was just too much trouble to be worth it..... yet keeps Jesse and James on that payroll even though they do way more combined damage then MewTwo ever did

Actually the anime did a follow up special later where Giovanni personally went after Mewtwo after finding out where it went after the first movie.
As for Jessie and James, if I recall, they basically got cutoff from Team Rocket fundingwise when they went to Hoenn and Sinnoh (though I might be wrong given that it's been ages since I saw the anime in general, much less those sagas). Nowadays they remain just competent enough for the boss to remain satisfied with them.

Addition fun fact:

James is actually a very skilled and compatient marksman, you don't see it often as how often does Jesse and James use guns. When James does have a rifle though he always hits his targets and usually its them with precision.

Kinda scary that the bumbling baffoon could easily be turned into a killer
