Sailing specifically suits Wind Waker because the game takes place in a flooded world. It wouldn't make sense for the main movement mechanic of BotW to be sailing when water isn't the majority of the world.
Transforming into a wolf is specific to the plot of Twilight Princess and gets replaced by other types of transformation or movement or attack in other games.
The Dark World is a specific plot point in the games it's featured in.
Things like following pokemon or the battle frontier are not plot points, they're features that could easily suit literally every game in the franchise, but they just don't bother because they know they don't need to.
