Okay let me explain something here.
ORAS and the other remakes take place in an entirely different universe where wingulls can flap,
SS and other games are set in another universe. Now to say whether all the mainline outside the remakes are set in the same universe is tough to determine because in SM we have anabel who comes from a different dimension/parallel world that is the original emerald.
tldr whatever you think pokemon can do doesn't matter with each installment of pokemon.
