How can an old sprite game with MIDI music somehow be better than games with more vibrant colors, better music range, and fully 3D models?

Because 3d models don't actually make a game better. They're tools just like everything else. That being said Gen 4 games have 3d models but they're so crunched by resolution that they just look like sprite art. An emulator with upscaling can show what is a model and what's a sprite.
