People would be literally squealing about no 3D models by now if GF hadn't made the transition in XY, they would literally boycott the game over it. And it wouldn't be the fartshow we are seeing for cut Pokemon, even subhumans who are apologists right now would be up in arms.
And that's not mentioning the models themselves really aren't bad. The pixelsoup on Showdown based on 3DS resolution doesn't do them any favors, but I've yet to see anyone complain about how Pokemon look in for example LGPE, which features the exact same models, but doesn't run in 240p. Even then everything in 3DS games looks much better in motion with idle animations and camera panning. Sure, gliding animations as a battle stance is retarded, but that's animations' problem. Same for some overly static battle stances, but at least that's remedied by every Pokemon having attack animations, which was not the case in every gen before 6.

None of the reasons they give for cutting Pokemon in SS seem to be legitimate, and it's definitely not the models' fault. These get reused in every game with minimal tweaks and their PR guys lie to our faces about any noticeable improvements in that aspect.
Meanwhile, sprites would have to get redrawn almost every time they'd want to make a change to how the game looks. It's much harder to repose a sprite than a rigged model. They'd probably start excusing cuts sooner if they sticked to 2D stickers as Pokemon.
