Game Freak, Nintendo and Creatures split the income from Game Freak games themselves, without feeding it through Pokémon company. At the end of the day, they're Game Freak-funded games, published by Nintendo and containing work contracted from Creatures. At no point were TPC in charge of anything major pertaining to the production of the games, they merely handle the already-finished bits for translation, ensure promo materials for the different territories are up to scratch and ready to go and of course ensuring there's a fuckload new merch in the pipline for launch day.
