I think Vaporeon or Espeon would be pretty good for Gen 3. Jolteon and Flareon will be stuck with poor move options, and Umbreon isn't that great in single player.

Can't go wrong with Vaporeon. It's model in these games was kino, the sparkle effect is a nice touch and he just works well with mostly any team you can make in this game.

Should I play Gale of Darkness and Colosseum? What makes them worth it besides seeing good 3D animation for Mons? Also is there a way to update the games to modern mechanics? I.E. surf hitting everyone, fairy type, and most importantly, P/S split?

Yes.
The whole game is in doubles format, and it has a story that actually tried something different from mainline's standard shtick.
