My guess is Fujis nature towards Cloning Amber became more deranged as the experiments went on. At first when he was searching for mew he may have just been heartbroken and wanted to plead with the mirage pokemon in hopes of some kind of holy salvation, however when Mew actually left behind its fur, purposeful or not, Fuji's heart became twisted with the revelation he could in fact bring back Amber. Who knows really, perhaps he was always twisted and just had a very strong desire to meet mew.
