They can't be seen to be caving to fan pressure because then fans will kick this kind of shit up about everything and it sets a precedent for it.
I don't think there is time (in fact, there definitely is not time between now and release) to include all the missing pokemon, but that said, we don't actually know yet which pokemon are missing.
I also think that they won't be going back on it because eventually they will genuinely have to stop doing the national dex at some point. Imagine the backlash if they cave to fan pressure now only to go back on it in a gen or two, or three...
