If a Trainer has enough skill to capture one, then the Legendary will obey its new owner with time, and maybe even open up to them. Power of friendship stuff really.
It's also why Team Leaders are retarded. They always try to manhandle them through other means like machines or ancient artifacts, and then they lose control of the Pokemon.
