The only way species can crossbreed, is if their chrosomes align properly (IE they have the same "type" of chromosomes).
In addition, sometimes even if there is hybrid viability there may be the possibility that the egg and sperm simply do not fuse together (called gametic isolation). This means the receptor molecules on the egg do not bind properly with the sperm cell of the male.
That said, if there were pokemon equivalent to Neanderthals and other homo ----- species
