Minecraft, Fallout and TES do have tons of extra content mods constantly made. But they also fall under the same deal as Mario 64: they've had a huge amount of time with super dedicated fans to break down their engines.
Any changes or additions to those game engines have been slight enough that the fanbases could work around them, and when they couldn't they just waited till either the companies themselves released modding kits like the GECK or others figured out how to modify the old methods.
Pokemon has tons of romhacks that are whole new games as well, but those are for the old 2D games that have been broken down over years and years as well.
Breaking into S/S and getting enough of a handle to actually add any new Pokemon, if at all possible, would take many years from very dedicated fans for a game that most fans seem to hate already and will be obsolete in 2 years anyways. I suppose it's wrong to say it's impossible, but it's incredibly improbable because it's a gargantuan task for little reward.
