He's a freak created in a lab like two decades before the events of Red and Blue. It's not like he's a deity like Dialga or Palkia, or some entity responsible for shaping the world or region like the other cover legendaries. He's just super strong, should be no different from Pokemon like Volcarona or the pseudos. Odds are that if Mewtwo was created nowadays, he wouldn't be a legendary.
