The actual cloning procedure used in this experiment (Nuclear Transfer) requires a female donor's oocyte to be hollowed out and material replaced with parts of the donor's genetic code to fill in the gaps, resulting in the donor essentially fertilizing themselves with their own clone, which they then give birth to. Naturally, this specific type of cloning only works with females, meaning that if this was indeed the incident the games were referencing, Mew had to have been female for this to work. Incidentally, this means that the clones produced would also always be female - but since Mewtwo was genetically augmented AFTER it was born, it could be any sex the creators wanted.
