The trade machine makes no sense outside of the context of gameplay. Why do characters in the anime or manga need a machine to trade Pokemon when they've been shown giving each other Pokemon just by handing the Poke Ball over?

I always assumed that since in the anime, trainers have licenses, that pokeballs probably have some sort of registration to their trainer, so a machine is necessary for trading as to rewrite the registry to fit the new trainers.

Every official trainer has a register that keeps track of every pokémon they catch. That has been a thing since like the second episode of the anime.
So the machine just officializes the trade.

Because pokemon are registered to trainers and linked to their licence/pokedex, the machine exchanges the registry to the other trainer so if you get stopped by a jenny or go to a pokecenter to heal your newly traded pokemon you don’t look like a thief

The problem with this argument is that Pokémon are still given away with no trouble by just handing over a Poké Ball.

I assume even a gifted pokemon has to be registered to that trainer at some point before it can be used officially in battle. We just don't see that done onscreen.
The trade machine does that. Switches the Pokemon registrations over, but the act of it going through the machine has a mysterious energy/data effect on the Pokemon being traded causing them to sometimes evolve. A glitch in the system.

But is that pokemon registered to the original trainer or the trainer its being gifted to? My bet its considered registered to the original trainer and is therefore not officially theirs until properly run through a trading machine. It’d probably also be disqualified from use in an official match ad its not their pokemon according to the registry

I think trading has to work like that also so Pokemon can't be just caught in battle by another trainer. Its like a protective bind a Pokemon has to its Pokeball and subsequently the trainer.
When you release a Pokemon to the wild you are both undoing that bind and deregestering it to you as owning it.
That still wouldn't stop people casually abandoning Pokemon (or just trainers passing away) though so I'm sure there's exceptions but its still pretty strict.

The real oddity is for how big of a mechanic trading has been in the games since its inception, the anime sure doesn't do it much. Hell, the one time it happened in the Red/Blue era, Ash immediately backs down and says "NO TRADE MY POKEMON BACK TO ME I DON'T LIKE TRADING"

Devils advocate: Explain Damien’s Charmander, he never actually released it, it was still tied to a ball which Charmander rejected. Ash then ‘caught’ it. Isn’t that theft?

Probably some loophole dodgy trainers can exploit. 'Retire' that Pokemon to its environment so you don't have to spend the time to actually release it. You just make up a lie at the Pokemon center and the computer logs it anyway.

Ash has done it himself. Left Pokemon in places where they wanted to be though, that's the main difference. He probably does it at the Pokemon center off screen.
I don't think its a hardrule because it would be insanely difficult to enforce.

Chimchar was released on-screen. Diamond and Pearl had a very clear animation when a Pokemon was being released instead of sent out, to make it clear when Paul was getting rid of his Pokemon.

I always thought the Pokemon Tech episode implies that there's a lot more formality to Pokémon Training than most characters in the series actually follows/uses.
I like to think the Pokemon characters from the game follow the formal "Pokemon Tech" style training. Hell there's even Pokemon schools in the games usually.
N from Black and White plays things even more fast and loose as a trainer.
