Chances are, yes, each of these Alcremies will be its own separate model. Same for every Dynamax Pokemon, including the ones that are literally just scaled up.
The reason why the dex needed to be culled isn't because modeling each Pokemon was too much work, since they can just reuse the models anyway. In all likelihood, it's because the programmers are so horrendous at optimization that there's not enough room on the cartridge.
This same thing actually happened all the way back in gen 2. Johto alone was too large for the cartridge, and Iwata needed to come in and fix the god-awful programming. He did such a good job that GF could fit Kanto in addition.
Only difference now is that Iwata is too dead to bail them out, and the games are made on a much larger scale, so there's more room for mistakes.
