It's going to take ages to soft reset for a shiny isn't it? Being able to save, walk up to one, then pick it would be too convenient.

Honestly, it might not be so bad if it DID autowalk through the opening dialogue. It's not like you have any options to explore anyways. Being passed control randomly for 6-27 seconds while stuff happens around you and you just have to press an arbitrary direction when prompted to get more stuff to happen isn't exactly gameplay or engagement. It just means you can't set it down and wait for it to be over on the next play.

I actually wonder how the shiny will work in this situation. Will you be able to see it's shiny during the cutscene or will it only be after it joins you and you check in the menus?

How did it work for SM? You saw the starters outside their balls before getting them in that too.

You jest, but I wouldn't rule it out.
That said, could you imagine the backlash it would cause? Shiny hunters are often big shills for the franchise, but take away something they enjoy, and you'd have a serious shitstorm, worse than dexit.
