A game having room for improvement doesn't necessarily mean it was rushed and incomplete, it could just mean the scope of the project only encapsulated that much.
Mew DLC is really your only point. Outfits are probably in-game, and even if they weren't, they're shitty bonuses, they're not actual incentives for pre-ordering.
2 versions is a tradition started by MIyamoto, that is carried on. Partially carried on by greed? Maybe. They do get extra sales from it, but people who are willing to buy 2 of nearly the same game twice, will probably buy 2 of the exact same game twice. There are reasons beyond just greed. At this point it's a naming and style convention, that would be really awkward if they dropped it. Imagine if Gen 8 was just called "Pokemon Sword".
For normal people, trading version exclusives is something you do among your friends who bought the other versions. Mainly it's just a tradition that happens to earn them extra money. There's no particular reason to drop it, so they're not going to.
