The real issue with using box legendaries and shit is that the main game is nearly over when you get them, and most post game doesn't let you use them.
I don't stop myself from using them because I think it's cringe (I go full OP in most JRPGs when I get the chance), I just continue to use other Pokemon in preparation for shit I can actually use in the battle facilities.

The main narratives in most the games don't line up with the commonly held perception that each player is just some average trainer.

Regardless, I agree with you. On top of that, I like to think that there's only one of every legendary/mythical (even though that isn't actually true). It makes the "mythical" aspect of pokemon like shaymin, or darkrai more believable, and makes the encounters with them more meaningful.

The difference between Mewtwo and the Tao Trio is that Mewtwo is manmade. Meaning that if it was created once, there is definitely a possibility of creating another one in the future. In comparison, the Tao trio were one extremely powerful pokemon that willingly split itself in two to help out two humans that befriended it, with Kyurem either coming into existence before or during the split.

You can do as many mind somersaults as you like trying to explain how Navel Rock Lugia is the same Lugia from GS and how Groudon spent 3 years relocating to Johto and how the Sinnoh Regis and the Hoenn ones are the same. But it always brings you back to the same 2 conclusions, either there's more than one because GF wanted so, or there's no real continuity even between the games you played and instead everything happens in it's own bubble universe. The tower is a place of summoning, you summon Groudon/Kyogre depending on the orb you carry, plus, that tower was built by the people of Hoenn.

Also the postgame is not usually canon, reason why you can catch the legendary birds and mewtwo in HG/SS or how the team plasma was able to find Kyurem after the B/W events.

It's all depending on your autism levels. You can play HGSS game and say, I'm summoning Groudon now that my Hoenn game didn't capture because it's not canon and what I'm doing now isn't canon. There is no canon and if you try to define it you end up to a point where absurdities emerge such as Darkrai itself not being canon as a being because it never exists in a story nobody mentions it during canon segments.

The event represents what is supposed to happen if the player encounters the legendary pokémon, but that event doesn't really take place.

The most obvious example is Kyurem, Hilbert can find and catch Kyurem in Giant Chasm in the postgame, but we know those events don't happen due to BW2.

Where the only reality is what the player experiences in each particular game and when you play HGSS a Hoenn region exists but it's not any Hoenn you or anyone has experienced. And that's game theory levels of lorefaggotry. When everyone knows the Hoenn trio was in HGSS because RSE were too old for people to own so they made it easy to get them in Gen 4.

There is literally zero evidence that there's only one of the GS or RSE box legendaries, and in fact, several of each of them appear in canonical spinoff games, like Ranger and Colosseum. The only pokemon that there are only one of are Arceus, the DPPt box legendaries (before HGSS), and MAYBE the BW legendaries, but even then, that's unclear.
