Removing them would result in a bunch of other Pokemon going from "pretty good" to "too much for the tier", while the original Pokemon in question was not too strong. Just "too useful".
Heatran is the perfect example of this.
Heatran is not an unstoppable sweeper or an unbreakable wall. It's a bulky Pokemon with good stallbreaking tools, it's very good at keeping defensive Pokemon in check.
Despite that it's got obvious flaws.
It has no form of recovery and magma storm PP is extremely limited, so to be able to beat the defensive teams it is good against you need to play it perfectly. Heatran is also pretty terrible against hyper offence teams.
