Fakemon are fine so long as they don't look like shit. Bad Fakemon is an immediate no. As for amount, also don't care. A couple sprinkled in like Girtina strikes back is fine, or well designed fakemons like Pokemon Sage is good too. Honestly don't mind as well as they don't look like shit.
Difficulty is eh, I suppose. If it's difficult I like it being organically difficult like Drayano hacks, and not just 100 legends like fucking Dark Rising.
A store enhances the experience but by no means does it need to reinvent the wheel. Something simple I can sink my teeth into would be nice, of course if there's some crazy awesome story hack I'm definitely cool with that as well
I suppose curated dex w/ bros is optimal, though I definitely respect hacks with all pokemon in it
I suppose the biggest plus is interesting areas. Some of the greatest rom hacks of all time always have at least simi interesting settings and shit hacks are always boring and usually hallways.
