It's not like Melmetal was exceptionally strong or important. Unless it's a plot arc / movie about the FATE OF THE WORLD, a Pokemon being legendary/mythical doesn't matter for anime writers.
In the Sinnoh League, there was a random trainer with a Heatran. He wasn't even mentioned as a big deal.
