Here's a tip, when writing a well-intentioned extremist type villain, it's a good idea to provide supporting details to help explain what's making them go so far. It's not enough to say "humans are evil!" when the only evil things we see people do are carried out by his own organization.

Ghetsis should've genuinely believed in the cause rather than just be a mustache twirling villain.

Lysandre just needed some fleshing out. XY's story feels like it half-exists.

Lusamine and Aether should've been cultists that worship the Ultra Beasts.

There's no fixing Aqua and Magma. Their whole goal is just inherently silly.

Guzma should have been the main antagonist of USUM. Have it so Mohn never vanished so Lusamine never went crazy and that Guzma is obsessed with the Ultra Wormholes because he thinks it'll give him the power to change things in Alola.

ORAS should have changed things up a bit from the originals with the villains. The team related to the cover legendary are straight up antagonists all the way through. The other team, however, make you an official member and help you out more, until Mt. Pyre, where they snatch the remaining orb. The you have to fight both teams, Emerald-esc.
