treat all big legendaries like kyurem/necrozma upon first encounter
boosted stats, uncatchable, basically make them bosses while also giving them a tiny bit of bullshit to make them stronger

Expand on terrains and weathers. Make terrains for all types and give terrain starter abilities to regis in addition. Bring in weather types like acid rain, thundersnow, hurricanes, etc. to diversify battling even more.

berries replace medicine and Pokeballs, as well as some other items:
Apricorns = Pokeballs. They grow very slowly, but you don't have to craft them into balls -- they have capture power innately.
Any healing berry = Revive. You can now heal fainted Pokemon; so long as they have 1 hp point they are revived. When all of your Pokemon faint but you have no healing berries you have to wait for your berries to regrow, which I see as a meaningful consequence for being bad at the game. Alternatively you could release your Pokemon and use the ball to catch a healthy Pokemon.
Durin berry: repels all but steel
Occa berry: repels all but fire
etc.
Salac berry: raises speed evs
Petaya berry: raises sp atk evs
etc
Enigma berry: teleports the player to a certain location
you could really have a lot of fun with this. I also though maybe the player eats the berries out of battle while the pokemon use them in battle. idk
