Cheren is a pain to deal with, more so with the fact after every badge he wants to battle, but once you're done talking to NPCs you learn more about the town you're in, and it builds a world. Every generation has its shitters, but this is mostly opinion and I can give you some leeway on that.
>StoryFirst off, no one ever thinks they're the bad guys, people are more impressed by the fact that Pokemon would even go to such a subject and make the player ponder upon that question, children being affected the most to no surprise, but it helps build that narrative and make the villains motives more understandable. Of course it eventually turns out to be the wanting to rule the world ordeal, but the way they execute upon it makes relative sense-- the legendaries were a key part to achieving the success ghetsis wanted, but with a goal like team plasmas, it never felt like they NEEDED the legendaries to liberate all Pokemon.
With N and team plasma reaching their goals far more than others, in such an impact to that warranted the creation of a sequel.
