I don't know if I take issue with her (forgot that damn monkey battle intro though), or that she's a writer's pet in a game that doesn't allow for them ("If I save the world, how will this kid capture Deoxys?"), only making herself look worse. But then can you really separate the two? If she's kind of crazy but not under pressure, where's the fun in that? A much bolder swerve than I expected for a remake plot in any case.
I'd have been boring and given her a lower key sidequest playing on her lonely wanderer angle ending in a superboss fight, maybe getting Dragon Ascent for Rayquaza as your reward (then rematch her and sweep with the Mega and get a special reaction). You could probably introduce her during the original story earlier on that way. She's pretty much the same, just doesn't have her foot on everyone's throats. But again, that's boring.
