You know, maybe this whole dex cut thing is a good thing. Not for the franchise per se, but in general.
Before the dex cuts, I would only use a select few of my favorites for every pokemon game and go for my favorites in that region. Now that I know that not every pokemon is making it in, however, I'm using them more in other games. Just the other day I started using Drifblim in a new Platinum run. In my HGSS run, I started using Forretress and Stantler.
The dex cuts are going to gimp all future games, don't get me wrong, but maybe at this point living in the past is best. After all, you can completely choose which pokemon are available to you and what features you get and what style of art you're getting from your games. The cut is good because it makes you want to play the older, better games more.
