She has a different personality (she distrusts humans, but doesn't hate them the same way M1 Mewtwo did), and she can Mega Evolve to Mega Mewtwo Y (without a Megastone). She also has a different - looking chestplate. The Mewtwo in the Pokemon Village in XY seems to be a reference to her, since it acts as the guardian of those pokemon (unlike the original Mewtwo, who decided to roam the world instead of settle down, iirc).
