Do the Poké Radar, do regional music like with the PokéGear, do headbutt trees, honey trees, Rock Smash Pokémon, other fishing rod types, swarms, some stand-in for dual-slot mode, days of the week, seasons, hordes, hidden grottoes, etc. I think that the first route should always be simple enough that it introduces the basic game mechanics like tall grass and ledges, and it shouldn't have too many Pokémon. It should have a helpful NPC that gives an item or an optional tutorial if you speak to them, teaching the player it's good to talk to people. But your first route should have like 3 evolutionary lines max as standard grass encounters, and steadily add more later in the game by gifting the player with new encounter methods. Maybe once you hit 50 Pokémon obtained, the opposite gender protagonist who helps the professor will give you an option of a new encounter method. And every 50 or so Pokémon, you get another chance to choose. It encourages backtracking and exploration to continue furthering your options and is paced well.
